fix(transport): long, explicit timeouts for custom tools - #1503
Long-running custom tools (window captures, image grading) exceeded the hub's default 30 s command budget, and the caller received {success:false, error:"TimeoutError", hint:null}. Nothing said that the command may still be running, so agents carried on and read the previous run's files as if the tool had executed.

Changes Made
Custom tools default to timeout_seconds=300 (an explicit caller value wins; the hub honors up to 3600).
CustomToolService._normalize_response keeps the hint field.
Transport timeouts say what a timeout means: the command may or may not have executed, verify its effects once the editor reports ready_for_tools, pass timeout_seconds for long tools; structured data carries reason=unity_timeout.
_poll_until_complete timeouts carry the same warning and retry hint.
New tests: Server/tests/test_custom_tool_timeouts.py.
Compatibility / Package Source
Unity version(s) tested: Unity 6000.0.78f1 and 6000.5.2f1 (server-side change; the editors talked to the patched server)

Additional Notes
Python tests: 1579 passed, 18 skipped on this branch. Server-only change: no Unity code is touched, so Unity EditMode/PlayMode tests and the package compile check do not apply. The new tests were also run against beta alone, where they fail (3 failed), which shows the bug is still present there. In use across 14 Unity projects (Unity 6000.0.78f1 and 6000.5.2f1) from the tag above.
Summary by CodeRabbit
Bug Fixes
Tool operations now use a five-minute timeout when none is specified; caller-provided timeouts are preserved.
Polling requests respect the remaining time budget. Timeout responses include the latest available data and clarify that an operation may still be running, without suggesting resubmission.
Unity transport timeout messages explain that a command may or may not have executed, advise verifying its effects, and describe when retrying is appropriate. They also state the 3,600-second timeout limit.
Timeout responses identify the timeout type, and response hints and data are preserved.

Walkthrough
Custom-tool calls now use a 300-second timeout when neither supported timeout parameter is supplied. Poll requests use the remaining polling budget. Polling and Unity transport timeout responses provide distinct execution guidance. Normalized dictionary responses retain their hint.
Custom-tool execution defaults to 300 seconds only when neither timeout_seconds nor timeoutSeconds is supplied. Poll requests use the remaining polling budget, and polling timeout responses include the latest response data without a retry hint. Response normalization retains dictionary response hints. Tests cover these behaviors.

Timeout exceptions return a Unity-specific error that describes possible execution, readiness guidance, and the 3600-second limit. The response includes reason="unity_timeout" and a retry hint. Tests check the response data and message.
CoplayDev/unity-mcp#1494: Both PRs use the Unity command timeout contract. PR #1494 selects a command timeout and uses it for the timeout sent to Unity and the server wait.
CoplayDev/unity-mcp#1350: Both PRs define responses for timed-out Unity commands. PR #1350 adds command stall classification and arms deadlines before dispatcher admission.

Full details: Title check
Explanation
The title "fix(transport): long, explicit timeouts for custom tools" matches the main change. The PR sets a 300-second default timeout for custom tools, honors explicit caller values up to 3600 seconds, and improves timeout messages. It uses the conventional commit form and names the affected area (transport) and feature (custom tools). It does not mention the clearer timeout messaging or the polling changes, but those are secondary to the main point.
Full details: Description check
Explanation
The description follows the repository template. It describes the bug (custom tools exceeding the 30 s budget, with a misleading timeout response), lists the changes, and marks the bug fix and test update types. It gives the Unity versions, the package source (a tag), and the commit reference, and it notes that the change is server-only. It includes Python test results and explains why the Unity test items do not apply. The Documentation Updates section is left unchecked, which is acceptable because no tools or resources were modified. The Related Issues section says 'None.' The Unity version and package source fields are filled in with details that are specific to the author's environment.

Preserve explicit timeoutSeconds values.
If a caller supplies {"timeoutSeconds": 900}, setdefault also inserts timeout_seconds=300. The hub reads timeout_seconds first, so it applies 300 seconds instead of the requested 900 seconds. Add the default only when neither supported key is present. (raw.githubusercontent.com)

Use a poll-specific timeout for hub requests.
On the HTTP transport, _poll_until_complete copies timeout_seconds=300 into every poll. PluginHub.send_command then waits up to 305 seconds for each poll. A max_poll_seconds=10 deadline can therefore be exceeded by about 305 seconds, plus the poll interval.
Pass a timeout derived from the remaining polling budget for each poll. The hub must honor that shorter poll timeout for both Unity and server waits. Changing only poll_params["timeout_seconds"] is insufficient because the hub currently retains a 30-second floor.

Fixed in 813da19: the 300 s default is added only when neither timeout_seconds nor timeoutSeconds is present. The test now checks that an explicit timeoutSeconds passes through untouched.
Long-running custom tools (captures, image comparison) exceeded the
hub's default 30s command budget and callers got the five words
{success:false, error:"TimeoutError", hint:null} - after which agents
carried on reading stale on-disk artifacts as if the tool had run.
- custom tools now default to timeout_seconds=300 (explicit caller
values win; hub honors up to 3600)
- CustomToolService._normalize_response no longer drops the hint field
- transport-level timeouts now say what a timeout means: the command
may or may not have executed, verify effects once editor state
reports ready_for_tools, and pass timeout_seconds for long tools;
structured data carries reason=unity_timeout
- _poll_until_complete timeout message gains the same warning + retry
hint
…the polling deadline
Review follow-up.
- The 300 s default was added with setdefault("timeout_seconds"), and the hub reads timeout_seconds
before timeoutSeconds, so a caller's explicit timeoutSeconds lost to the default. The default is
now added only when neither spelling is present.
- The polling-deadline response no longer carries hint="retry": the operation may still be running,
and resubmitting it could run it twice. The message still says to verify its effects first.
Tests: an explicit timeoutSeconds is passed through untouched; the polling-deadline response says the
operation may still be running and has no hint.
…ling budget
Review follow-up. A poll copies the tool's parameters, including the 300 s default command budget,
so one status poll could wait far past max_poll_seconds. Each poll now asks for the remaining budget
(at least 1 s; any timeoutSeconds copy is dropped). The hub's 30 s minimum wait is unchanged: it
applies to every command, and it bounds a poll's overrun to 30 s.
Test: a poll's timeout_seconds is within the remaining budget.
Review follow-up for the point in the CodeRabbit review body (each poll should use the remaining budget):
Fixed in 79b20c9. A poll copied the tool's parameters, including the 300 s default, so one status poll could wait well past max_poll_seconds. Each poll now passes what is left of the polling budget as timeout_seconds (at least 1 s, any timeoutSeconds copy dropped). Test: test_each_poll_waits_no_longer_than_the_remaining_budget.
I left PluginHub.send_command's 30 s minimum wait unchanged: it applies to every command, not only polls, and lowering it is a wider change than this PR. It bounds a poll's overrun past the deadline to 30 s.
Python tests: 1581 passed, 18 skipped on this branch.

Suppress retry for unity_timeout in custom-tool normalization.
The timeout can represent a command that already executed. _normalize_response now exposes the transport’s generic hint="retry" to custom-tool callers, while the timeout message requires effect verification before any rerun. Suppress this hint only for data.reason == "unity_timeout" and preserve it for other responses. Keep the transport assertion at test line 121; the transport emitted this hint before the PR.

)
Add a normalization test with data={"reason": "unity_timeout"} that asserts result.hint is None. Do not change the direct transport test to expect None.
