The override rules chose a lockfile by their own order (pnpm, Yarn, Bun, npm) instead of using the one the scan reads. In a folder holding two managers' lockfiles they could check a different tree than the findings came from. With package-lock.json and pnpm-lock.yaml side by side, the scan read the npm tree while OA001 read the pnpm one, called a working override orphaned and offered overrides --fix --rule OA001 to remove it. OA003 also told the user to move it into the pnpm section.

The override context now takes the root lockfile the scan selects, including the packageManager field and the shrinkwrap rule, and derives the package manager from it. Two consequences worth knowing: a shrinkwrap-only project is now treated as npm, and a root with both yarn.lock and bun.lock is now treated as Bun, matching the scan.

A lockfile in a subfolder is deliberately not used. When the scan falls back to a nested lockfile, that lockfile belongs to a different package.json than the one the override rules read, and using it produced 28 false PD002 findings on a Juice Shop tree. Multi-folder scans are covered because each subfolder is checked against its own root lockfile.

Override output on nine example trees (nest, analog, yarn-berry, workspace, juice-shop, lint-staged, astro, copilotkit, cline) is identical to main.

This overlaps #1495 in the override context builder. That PR should land first; I will rebase this one onto it.

Closes #1497

Summary

Summary by CodeRabbit

  • Bug Fixes
    • Override context now uses the root project’s selected lockfile to identify the package manager and package names. When multiple lockfiles are present, the project’s selection rules determine which one is used; nested lockfiles are ignored. Projects using npm-shrinkwrap.json are also recognized. If no root lockfile is selected, the package manager is reported as unknown.
    • npm shrinkwrap files take precedence over package-lock files when both are present, including in nested projects.
    • config set ca-cert now rejects missing, empty, or flag-like path values while accepting valid paths.
    • Debug information now reports npm lockfile details from the selected npm lockfile, or omits the version when it can’t be read.

I aligned override checks and npm metadata with the selected lockfile, including npm shrinkwrap precedence. I also updated config set ca-cert to reject missing, empty, and flag-like path arguments while accepting valid relative paths.

Changes: Lockfile selection and reading

Layer / File(s) Summary
Define lockfile selection and precedence
src/constants.ts, src/parsers/index.ts, tests/parsers/load-packages.test.ts, src/utils/file.ts, tests/utils/file.test.ts
Adds shared APIs for selecting and reading the root lockfile. Nested lockfile priority now places npm-shrinkwrap.json before package-lock.json. Tests cover nested selection.
Read the selected lockfile in override context
src/overrides/context-builder.ts, tests/overrides/context-builder.test.ts
The override context derives the package manager from the selected root lockfile and reads its package names and versions through the shared parser. Tests cover manager selection, nested lockfile exclusion, and shrinkwrap parse outcomes.
Use npm lockfile precedence in consumers
src/utils/npm-lockfile.ts, src/utils/debug-bundle.ts, src/utils/debug-project.ts, tests/e2e/nested-shrinkwrap.test.ts, tests/utils/debug-bundle.test.ts, tests/utils/debug-project.test.ts
Adds a helper to locate npm’s preferred lockfile. Debug metadata and link counts use the located file. Tests cover shrinkwrap metadata, link counts, and nested shrinkwrap scanning.

Certificate path argument validation

Layer / File(s) Summary
Validate config certificate paths
src/cli/args.ts, tests/cli/config-command.test.ts, tests/e2e/commands-and-exit-codes.test.ts
config set ca-cert now rejects missing, empty, and flag-like path values. Tests also verify that a valid relative path beginning with - is accepted.

Explanation

The description clearly explains the problem, the fix, affected lockfile-selection behavior, testing, and linked issue closure. It does not reproduce the template heading, but it contains the required change rationale and includes "Closes #1497", so the content is mostly complete.

Full details: No New Runtime Dependency

Explanation

The pull request does not modify package.json. The dependencies and devDependencies sections are identical between the reviewed base and head, and optionalDependencies remains absent. No new runtime dependency or dev-to-runtime move was introduced.

Full details: Linked Issues check

Explanation

I revise my earlier PASS. The root and standalone paths meet #1497, but the nested and multi-folder requirement does not.

Met: buildOverrideContext in src/overrides/context-builder.ts now calls selectRootLockfile and reads the result with readSelectedLockfile. The package manager comes from the selected lockfile name. Because standalone overrides runs use the same builder, they follow the same selection. This covers the root two-manager case, the packageManager field, shrinkwrap precedence, and shrinkwrap-only projects. The change summary reports tests for these cases.

Not met: #1497 requires the override context to receive the scan-selected lockfile "at the root and in nested and multi-folder scans." selectRootLockfile in src/parsers/index.ts returns only root lockfiles. It returns null when the root has none. When loadPackages falls back to a nested lockfile through chooseBestLockfile, the scan reads that file, but the override rules read nothing. buildOverrideContext then records the OA001 skip "lockfile missing or empty" for that tree. The PR states this exclusion is deliberate. The reason is sound: the nested file belongs to another manifest, and using it produced 28 false PD002 findings on a Juice Shop tree. Multi-folder scans are covered only for subfolders that have their own root lockfile. The PR still states that it closes #1497, so the issue requirement remains open.

Uncertainty: I relied on the change summary for the test coverage. I did not inspect the test files.

Resolution

Resolve one of these before merge:
(a) Make the override context use the nested lockfile that loadPackages selects when the root has no lockfile. Then fix the PD002 false positives on the Juice Shop tree, for example by checking that the nested lockfile matches the root package.json. Add a test for a nested-only tree.
(b) Ask the owner of #1497 to narrow its acceptance criteria to root lockfiles and per-folder root lockfiles. Then change the PR text from "closes #1497" to a partial reference, and explain the narrowed scope in the PR.

Full details: Out of Scope Changes check

Explanation

Users who run cve-lite config set ca-cert now get an error when the path starts with -. This change does not relate to #1497.

The change in src/cli/args.ts replaces the falsy check on argv[3] with requireFlagValue. The change summary also lists tests for this behavior in tests/cli/config-command.test.ts and three end-to-end tests in tests/e2e/commands-and-exit-codes.test.ts. The PR description does not mention this behavior change. Override lockfile selection does not need it. This is a demonstrated unrelated change.

Other changes connect to the issue, but the PR description does not document them:

  • src/constants.ts changes the nested lockfile priority. npm-shrinkwrap.json now ranks before package-lock.json, and this changes which nested lockfile the scan reads. #1497 asks override rules to follow the scan. It does not ask the scan to change its nested order. This is a scan behavior change, and the PR does not describe its user-visible effect.
  • findNpmLockfile in src/utils/debug-bundle.ts and src/utils/debug-project.ts uses the same npm lockfile lookup. The debug output change is connected to lockfile selection. The PR should say so.
  • The lockfile tests and comments in src/utils/file.ts and tests/utils/file.test.ts support the selection changes.

Resolution

Remove the config set ca-cert change in src/cli/args.ts. Also remove its tests in tests/cli/config-command.test.ts and tests/e2e/commands-and-exit-codes.test.ts. Move them to a separate PR with their own description.
For the nested priority change in src/constants.ts, either document its effect on scan results in the PR description, or move it out with its tests. Then state in the PR description why the debug utility changes belong in this PR.

Full details: Closes Keyword Matches Scope

Explanation

The body uses Closes #1497, but the pull request does not deliver every item in that issue. Root selection and the two-manager root test are implemented. However, selectRootLockfile() only checks root lockfiles and explicitly excludes nested lockfiles, while loadPackages() falls back to a nested lockfile. Therefore a scan can read a nested lockfile while buildOverrideContext() reads none. This misses the issue's nested-scan requirement and its requirement that standalone overrides use the same selection as a scan. The added test confirms the exclusion instead of the required matching behavior.

Resolution

Extend the shared selection used by buildOverrideContext() to match loadPackages() when it selects a nested lockfile, and add tests for a root project with only a nested lockfile in both scan-with-overrides and standalone overrides paths. If nested fallback is intentionally out of scope, change Closes #1497 to Refs #1497 instead.

Add the nested manifest to the fixture, or rename the test.

The test name says it covers a nested lockfile from another manifest. The fixture writes frontend/package-lock.json without frontend/package.json, so that case is not built. Add the manifest so the fixture matches the test name. The assertions still hold, because override context reads only the root lockfile.

Add a recovery step to the lockfile parse error.

When the selected lockfile fails to parse, the override report and the warning print only the file name and the parser message. Neither one says how to repair or regenerate the file. The path instructions for src/**/*.ts say that "Error messages should tell the user what to do next." The message at src/overrides/context-builder.ts should name the next step.

Minor follow-up Name the nested lockfile in the OA001 skip reason.

187-191: Minor · Functional Correctness · Quick win

Name the nested lockfile in the OA001 skip reason.

When the root has overrides but no root lockfile, the scan reads a single nested lockfile. The override check does not. selectRootLockfile returns null, so OA001 is skipped with lockfile missing or empty. Orphaned overrides are not checked in this layout, and the note says a lockfile is missing when the scan has read one.

The mismatch occurs whether or not the nested folder has its own package.json, because the scan does not check for one. Copying the scan's fallback into selectRootLockfile would also read a lockfile that belongs to another manifest. Limit any fallback to nested lockfiles in folders that have no package.json. Until then, make the skip reason name the nested lockfile and state that it is not used for overrides.

Update the OA001 skip-reason logic associated with selectRootLockfile so that
when the scan reads a nested lockfile but no root lockfile exists, the reason

Nitpick Add a test that checks the scanner and the override context pick the same lockfile.

476-481: Trivial · Maintainability & Code Quality · Quick win

Add a test that checks the scanner and the override context pick the same lockfile.

The override tests in tests/overrides/context-builder.test.ts check only the package names that buildOverrideContext reads. The scanner tests in tests/parsers/load-packages.test.ts use a different fixture and check only the scanner's own result. No test runs both on the same directory. A change to the shared selection in findRootLockfile can already fail the override tests. A change that makes one caller select differently from the other would pass both files. Issue #1497 asks for a test showing that override rules read the same lockfile as the findings. This test covers that case.

Suggested fix

Exports selectRootLockfile, which returns the lockfile loadPackages reads at a
folder's root (packageManager field and shrinkwrap rules included), and
readSelectedLockfile, which reads it with the scan's own handler. Lets other
modules agree with the scan about which tree they are reading.
The override context detected its own lockfile in pnpm, Yarn, Bun, npm order,
while the scan reads bun.lock, npm-shrinkwrap.json, package-lock.json,
pnpm-lock.yaml, yarn.lock and honours the packageManager field. With two
managers' lockfiles in one folder the override rules read a different tree than
the findings came from, so OA001 could call a working override orphaned and
offer to remove it.

The context now takes the scan's root lockfile and derives the package manager
from it. A shrinkwrap-only project is now npm. A lockfile in a subfolder is not
used, since it belongs to a different package.json.

Report the selected npm lockfile in the debug environment.

For a scan that selects a nested npm-shrinkwrap.json, environment.json reports packageManager: "unknown" and lockfileVersion: null. buildEnvironmentJson checks only the scan root. Its caller receives no ScanInput, so the selected lockfile's version is never read. Pass the selected lockfile to the environment builder, so it reports the file the scan read.

buildEnvironmentJson checks pnpm-lock.yaml, bun.lock, and yarn.lock before any npm lockfile. A root with npm-shrinkwrap.json and pnpm-lock.yaml therefore reports pnpm, but the scan reads the shrinkwrap. I would derive packageManager from selectRootLockfile so the bundle reports the file the scan read.

Stop the nested lockfile order from selecting npm-shrinkwrap.json over pnpm-lock.yaml.

The new order makes npm-shrinkwrap.json win over pnpm-lock.yaml in a single directory below a root with no lockfile. The scanner does not read packageManager on this path. A pnpm project in this layout can therefore scan the shrinkwrap and miss a vulnerable pnpm-lock.yaml, with a clean result and exit 0 under --fail-on. Before this change, pnpm-lock.yaml won. Keep the earlier order for this pair, or read packageManager on this path as the root path does.

As per path instructions, flag any change that could make a vulnerable package scan clean or exit 0 under --fail-on.

Read link entries from the lockfile the scan selected.

When the root declares pnpm, the scan reads pnpm-lock.yaml. readNpmLinkEntryCount still reads npm-shrinkwrap.json first when that file exists. A stale shrinkwrap can therefore put an npm linkEntryCount into project.json for a pnpm run. Count link entries only from the lockfile the scan selected, or only when the selected manager is npm.

src/utils/debug-bundle.ts:27-28
Minor · Functional Correctness · Poor tradeoff

Report the selected npm lockfile in the debug environment.

For a scan that selects a nested npm-shrinkwrap.json, environment.json reports packageManager: "unknown" and lockfileVersion: null. buildEnvironmentJson checks only the scan root. Its caller receives no ScanInput, so the selected lockfile's version is never read. Pass the selected lockfile to the environment builder, so it reports the file the scan read.

Update the debug-bundle flow around findNpmLockfile and buildEnvironmentJson to
pass the selected lockfile into the environment builder and derive
packageManager and lockfileVersion from that file, including nested
npm-shrinkwrap.json selections. Preserve the existing scan-root behavior when no
selected lockfile is available.
Minor · Derive the bundle's package manager from the lockfile the scan selects. · debug-bundle.ts:22

src/utils/debug-bundle.ts:22
Minor · Functional Correctness · Quick win

Derive the bundle's package manager from the lockfile the scan selects.

buildEnvironmentJson checks pnpm-lock.yaml, bun.lock, and yarn.lock before any npm lockfile. A root with npm-shrinkwrap.json and pnpm-lock.yaml therefore reports pnpm, but the scan reads the shrinkwrap. I would derive packageManager from selectRootLockfile so the bundle reports the file the scan read.

Update packageManager derivation in buildEnvironmentJson to use the lockfile
selected by selectRootLockfile, so the bundle reports the package manager for
the file the scan reads, including when npm-shrinkwrap.json and another
manager’s lockfile coexist.

pnpm-lock.yaml retains precedence over npm-shrinkwrap.json when scanning a

for other lockfile names.

from the lockfile selected for the scan, or restrict the count to scans using
npm; do not let an existing npm-shrinkwrap.json override the selected pnpm
