Add Snowflake-backed APIs to query per-file processing status with pagination and filtering. Fix docling semaphore corruption on controller restart by replacing safeRelease with sync.Map-based task tracking and automatic stale job cleanup
Summary by CodeRabbit
New Features
Added file-processing status and pipeline file-listing tools, including an OAuth-protected REST endpoint.
Processing results now include richer file details and errors when available.
File-path searches now match and return paths rather than file IDs.
Added configurable document-conversion timeout and picture-description settings.
Bug Fixes
Improved recovery and retry behavior for incomplete or failed document, chunk, and embedding processing.
Improved file metadata for S3, Google Drive, and Git sources.
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.
This change adds Snowflake-backed pipeline file-status queries through MCP and an OAuth-protected HTTP endpoint. It also updates source metadata, Docling task tracking, failed processing artifacts, and Snowflake file-path queries.
Changes: Pipeline file status
Layer / File(s)
Summary
Status contracts and Snowflake queries pkg/filestatus/provider.go, pkg/k8sclient/pipeline.go, pkg/snowflake/client.go, pkg/snowflake/filestatus.go
Defines shared query and result types, resolves Snowflake stage configuration, and adds status and file-list queries with pagination and retry handling.
Status endpoints and wiring internal/mcp/routes/filestatus.go, internal/mcp/tools/get_pipeline_processing_status.go, internal/mcp/tools/list_files_in_pipeline.go, cmd/unstructured-data-mcp-server/main.go
Adds the HTTP file-status handler and MCP status and file-list tools. The server passes a Snowflake querier factory to these endpoints.
Processing and source metadata
Layer / File(s)
Summary
Source metadata and storage paths pkg/unstructured/file.go, pkg/unstructured/source.go, pkg/unstructured/git_source.go, internal/controller/sourcecrawler_controller.go
Adds file names, URLs, source types, and errors to metadata. S3 and Git source construction now passes region or repository details.
Docling task ownership and conversion artifacts pkg/docling/client.go, internal/controller/documentprocessor_controller.go, pkg/unstructured/converted_file.go
Tracks locally acquired task IDs, uses task ownership during release and stale-task handling, and stores conversion metadata and errors in result artifacts.
Chunk and embedding failure handling internal/controller/chunksgenerator_controller.go, internal/controller/vectorembeddingsgenerator_controller.go, pkg/unstructured/chunks_file.go, pkg/unstructured/embeddings_file.go
Stores available metadata and errors for failed chunking and embedding operations. Updates checks for missing content and results.
Adds file paths to query results and changes pattern-based document and chunk searches to filter by file path. The oversized-match response lists file paths.
This change adds file-status APIs and failure tracking, but it has several correctness and integrity problems. The REST status route can query pipelines excluded by a connection's allow-list. Files with earlier failures can be resubmitted to Docling repeatedly while a job is running. A transient conversion failure can overwrite a previously good converted document. Healthy Google Drive files can keep reporting an old error. These should be fixed before merge.

In Docling, the picture_description_api configuration is deprecated as of docling-serve v1.21.0 in favor of picture_description_preset and picture_description_custom_config [1][2][3]. For configurations that still utilize the legacy picture_description_api or need to configure remote vision-language model (VLM) calls, the parameters are structured as follows [2][3]: 1. URL Configuration: The url field specifies the endpoint (e.g., an OpenAI-compatible chat completions endpoint) [2][3]. When using remote services, the server must be launched with the environment variable DOCLING_SERVE_ENABLE_REMOTE_SERVICES=true [1][2][4]. 2. Headers: The headers field is a dictionary of string key-value pairs used for API requests, commonly employed for authentication (e.g., {"Authorization": "Bearer <your_token>"}) [2][3]. 3. Forwarded HTTP Request Headers: Docling-serve supports automatic propagation of specific HTTP request headers to internal logs using the DOCLING_SERVE_LOG_HEADER_PREFIX environment variable (default: X-Docling-Log-) [5]. Headers prefixed with this string are extracted and included as structured fields in request logs [5]. For document conversion from URL sources, Docling supports per-source header configuration by using the HttpSource object, which allows bundling a URL with its own specific request headers [6]. This ensures that when multiple URLs are processed in a single batch, each can carry unique authentication or configuration headers [6]. If you are currently using the deprecated picture_description_api, it is recommended to migrate to the newer preset/custom configuration patterns to ensure continued support and better feature compatibility [1][3]. Do not classify polling failures as stale tasks.
A transient getTaskStatus error deletes local ownership here. The controller keeps the Job on that error, then reconcileJob deletes it on the next pass because IsAcquiredTask is false. The raw file is submitted again while the original remote task can still run. Retain ownership for retryable polling errors, or persist sufficient task ownership state to distinguish a restart from a temporary request failure.
As per path instructions, focus on major issues impacting performance, readability, maintainability and security.

total_files counts joined rows, not files.
The chunk and embed sub-selects use SELECT DISTINCT FILE_ID, ERROR, so a file with more than one distinct ERROR value in either view produces several joined rows. COUNT(*) OVER() then reports more than the number of files, failed_files is inflated by the same factor, and the same file_id appears several times in files. Aggregate the error per file before the join, for example with MAX(ERROR) grouped by FILE_ID, or count DISTINCT FILE_ID.

Abstract the status query path for dynamic stages and pluggable providers
The problem
The status query path — from MCP tools through to the SQL layer — hardcodes two things it shouldn't:
A fixed set of 4 stages (crawl, convert, chunks, embed) baked into struct fields, SQL joins, and output arrays. This means you can't have two embedding stages, can't add a new stage type, and can't skip a stage without leaving dead fields everywhere.
Snowflake as the only query backend. Six files directly import the Snowflake package. There's no abstraction layer — if we want to support another vector database or query endpoint tomorrow, we'd have to fork the entire query path.
The direction
Stages should be discovered, not assumed. When the MCP tool or API endpoint is called, it should fetch the pipeline CR, loop over whatever stages are defined, and collect them into a dynamic list. The stage names and count should not matter to the query infrastructure. The per-stage QueryConfig already maps each stage to its table — that's the right place for it. The internal structs that currently have named fields per stage type (like separate crawl/convert/chunks/embed fields) should instead work with a list of stage-table pairs.
The SQL/query layer should build its joins dynamically from that list rather than hardcoding a 4-way join. Each stage has a table, and the join key is the file identifier. The stage names in the output should come from the pipeline definition, not from string literals.
Snowflake should be one provider behind an interface. The MCP tools and API routes should talk to a query provider abstraction, not directly to Snowflake. The Snowflake package becomes one implementation of that interface. QueryConfig.Type already exists and already has "snowflake" as a value — this field should drive which implementation is used. The goal is that adding a second provider is an implementation, not a refactor.
Per-file status needs a minimal contract, not a rigid schema. Each stage should report at least: file identifier, processing status, and error (if any). Beyond that, stages are free to include whatever they need. The contract should be loose enough to accommodate different stage types but strict enough that the MCP tools can present a unified view without knowing what the stages do.
Two-level status — keep them separate. K8s conditions on each stage CR are the source of truth for stage-level health (is the controller reconciling?). The provider tables are the source of truth for per-file processing status (which files succeeded/failed/are pending?). These are complementary — don't merge them into one concept.
What stays the same
The CRD API types don't need to change. The per-stage QueryConfig, the Stages []PipelineStage DAG model, the stage CR controllers — all fine as-is. This is about the internal Go code treating the query path generically so it can scale to N stages and M providers without hardcoded assumptions.
Why it matters
Without this, every new stage type or provider is a cross-cutting change touching structs, switch statements, SQL, and MCP tools. With it, a new provider is an implementation of an interface, and a new stage type just works because the query path doesn't care what the stages are called.

Acknowledge the completed task only after result persistence succeeds.
GetConvertedFile calls releaseTask before reconcileJob stores the converted file and patches status. If storage fails before a valid output exists, the next reconciliation removes the task as stale and can submit a duplicate conversion. If status patching fails after storage succeeds, the next reconciliation removes the job while the existing output prevents resubmission, so FilesProcessed++ is lost. The REST page_size parameter and MCP limit pass positive values directly to GetFileProcessingStatus. The method inserts that value into Snowflake LIMIT, and scanFileStatusRows stores every returned row in FileStatusResult.Files. A large request can therefore cause excessive query work and memory use. Clamp positive params.PageSize values before building the query.

Build FAILED_COUNT from source columns, not SELECT aliases.buildFileStatusQuery references ERROR_n inside the sibling SUM(...) AS FAILED_COUNT expression. Snowflake does not resolve SELECT aliases within another expression in the same SELECT list, so every valid GetFileProcessingStatus request with configured stages, including the default unfiltered path, fails during query compilation. Build failedCond from qualified sN.ERROR IS NOT NULL expressions before using it in the aggregate and filter.

One file can still produce several joined rows.
Each stage sub-select is SELECT DISTINCT FILE_ID, ERROR. A stage materialized view that holds several rows per file (chunks, embeddings) with different ERROR values keeps one row per distinct error. The base s0 sub-select has the same problem because it also selects ERROR. The LEFT JOIN then multiplies rows, so COUNT(*) OVER() overstates total_files, FAILED_COUNT is inflated, and the same file_id repeats in files. Aggregate the error per file before joining.

**Positive PageSize and limit values are still unbounded. **
The code applies a default only when the value is <= 0. Any positive value goes straight into LIMIT. A caller can request an arbitrarily large page, and scanFileStatusRows keeps every row in memory.
offset := (params.Page - 1) * params.PageSize can also overflow int for a large page. The offset becomes negative and Snowflake rejects the query. The REST route reports this as a 500.
Clamp PageSize and limit to filestatus.MCPMaxResults here. Cap Page or check the multiplication before use. Clamping in the shared querier covers the MCP tools and the REST route together.

readErr is dropped silently. json.Unmarshal(raw, &cf) == nil also uses a success check as the primary branch and drops the unmarshal error. A failed lookup then gives a failure artifact with nil metadata and no log entry to explain it. The chunks controller logs both cases.

A caller with a token that can access the Snowflake data can therefore query a pipeline outside the per-connection allow-list through this route.
Add the equivalent allow-list check in internal/mcp/routes/filestatus.go immediately before GetFileStatusQueryConfig. Snowflake RBAC does not replace this pipeline-level control.

Do not overwrite a valid converted output with a content-free failure stub.
A reconversion can replace a good converted document with a stub that has no content. needsConversion starts a new conversion when an existing output has a different config or UID, or no content. If that conversion fails with a non-semaphore error, writeFailedConversionResult stores a document without Content at the same path as a successful result. The earlier valid output is lost.
Two paths make the loss persist. At maximum attempts, the file is added to the permanently failing list. needsConversion returns false for such files before it reads existing output, so the content-free stub is never replaced automatically.
The chunking and embedding failure writers use the same output path as their successful writes. They can overwrite a previous good output the same way.
Keep an existing output that has Content. Record the conversion error somewhere else, such as the status of the DocumentProcessor resource.

Stop resubmitting a file while its Docling job is running.
needsConversion returns true for a nil-content artifact before it reaches the GetJobByFilePath check. reconcile calls processDocument for every raw file on each pass, including files that already have a job in status. For a file that failed earlier:
The failed conversion writes a nil-content artifact and keeps no job.
A later pass submits the file, and AddOrUpdateJob adds a job.
The artifact stays nil-content until the job completes. Each later pass returns true at the nil-content check, so ConvertFile runs again.
AddOrUpdateJob then replaces the file's job entry with the new TaskID and Attempts+1. The status no longer tracks the earlier task, so reconcileJob cannot poll it.
Move the nil-content case out of the up-to-date branch, and let it fall through to the job check. A nil-content file with a running job then takes the same path as a new file with a running job, and it does not resubmit.

Do not map every config lookup failure to 404.
GetFileStatusQueryConfig wraps the Kubernetes Get error with %w. Any failure returns "not found or misconfigured" with a 404. This includes API timeouts and RBAC errors. Clients then treat a transient server fault as a missing pipeline.
Use apierrors.IsNotFound(err) for 404. Return 500 with a generic message for other errors. The "no Snowflake query config" error is a configuration problem and can stay a client-visible 4xx.

Do not return the provider error text to the client.
An unsupported ProviderType comes from the pipeline CR. It is a server-side configuration fault. It is not a bad request. The route returns the raw err text with a 400, which exposes the configured value and gives the wrong status.
Log the detail and return a fixed message with 500.

Reject unknown Status values.
Only "failed" has an effect. Any other value, such as "succeeded" or a typo, is ignored. The caller then gets all files and can read that as a filtered result.
Validate params.Status in GetFileProcessingStatus. Accept an empty value or "failed". Return an error for anything else. The MCP tools and the REST route then report the error instead of an unfiltered list.

GitConfig.Provider currently supports only GitLab, so a GitHub-specific URL branch is not required. However, this code uses g.RepoURL without normalization. A .git suffix can produce an invalid browser URL. g.Revision and entry.Path are also inserted without URL escaping, so reserved characters can change the link. Trim the .git suffix and encode the URL components while preserving path separators.

Validate Region and preserve the configured S3 endpoint.
AWSConfigFromSecret permits an empty Region, and S3BucketSource then stores a URL with an empty regional host segment. The source also ignores the configured Endpoint, so compatible S3 providers receive an AWS URL. Construct the URL from a supported endpoint, or omit FileURL when no valid endpoint or AWS region is available. URL-escape the object key path so reserved characters such as # and ? do not change URL parsing.

Compare metadata before skipping the Google Drive file.
GDriveSource.storeFile can store the file and metadata before the permissions request fails. The caller then writes the same UID with Error set. On the next sync, the UID-only check skips the download and metadata rewrite. The stale error can remain in the status data, where SnowflakeQuerier treats a non-null ERROR as a failed stage.
Compare the complete metadata, or at minimum require an empty existing error and matching metadata fields:
Suggested fix

@vinamra28 So, in the previous code, when we submit any task for conversion, and in between if the prod crashes, then again it will read from the CR status and try to release the semaphore. But due to the pod restart, the semaphore is already released, which is causing the error: semaphore release more than held. But in new code, we are keeping the variable in a separate sync map. So it will read the CR status and it will check whether that entry or job is in the map. If not, it will directly mark it as stale and remove that. So the advantage is that previous code is letting the panic happen, then recovering from there. But this code will ensure that panic will never ever happen. It is included in this PR as I encountered this error mulltiple times while development(multiple reapply and deletion of CR's) when the task is already in flight.
