Auth warnings followed process globals, pipeline guidance replaced GITLAB_TOOLS, and a false read-only value was described as ignored.

Async log writes could land the fatal line ahead of the warning under load. Also name --tools/--toolsets when those flags own the list, and treat a bare --read-only as read_api during auth.

Appending pipelines to GITLAB_TOOLSETS=all selects only pipelines. Sync writes stay limited to startup warnings so a blocked stderr pipe cannot stall the server.

Async stderr keeps ordinary request logs buffered. Tool errors and immediate process exits now flush that buffer so the line is written. Co-authored-by: Cursor <cursoragent@cursor.com>

Cursor CLI review (serious issues only) on 5573a4f
No serious issues.
Startup warnings stay on stderr. index.ts --help with GITLAB_READ_ONLY_MODE=true and USE_GITLAB_WIKI=true printed both warnings on stderr, and stdout was only the help text. auth --help did the same split. A stdio start with a dummy token wrote the warnings to stderr and wrote nothing to stdout. The missing-token path printed the warning, then the token error, and exited 1.
Tool exposure and the permission-mode filter are unchanged. Buffered fatal lines survived process.exit in 20 of 20 JSON-log probes.
stdio stdout help or JSON-RPC only
stderr deprecation warning, then the fatal error
VERDICT: APPROVE
Why
Deprecated settings (
GITLAB_READ_ONLY_MODE,GITLAB_ALLOWED_GROUPS,USE_GITLAB_WIKI,USE_MILESTONE,USE_PIPELINE) will be removed in v3.0.0 (see pinned notice #815). The current warnings are easy to miss:validateConfiguration(), so a config error exits before any warning appears.tooland group commands) andauthdo not print them.--read-only).USE_*hint saysGITLAB_TOOLSETS=core,<toolset>. If the user already hasGITLAB_TOOLSETS, following it drops their existing list.GITLAB_READ_ONLY_MODE=false(any non-true value) produces no warning.Changes
deprecated-env.ts: warnings name the actual setting (`--read-only` (GITLAB_READ_ONLY_MODE)). IfGITLAB_TOOLSETSis set, the hint says to add the toolset to the existing list. A non-trueGITLAB_READ_ONLY_MODEgets a "Remove it" warning. Removal is v3.0.0. Every warning ends withSee https://github.com/zereight/gitlab-mcp/issues/815 for migration details.config.ts:buildDeprecatedEnvInput()builds the warning input, including whether each value came from a CLI flag.index.ts:emitDeprecatedEnvWarnings()(once per process) runs beforevalidateConfiguration()and before the earlyprocess.exit()paths (missing token, REMOTE_AUTHORIZATION/GITLAB_MCP_OAUTH transport checks, stateless secret failure), and on the human CLIrun/ usage paths.auth-cli.ts: theauthcommand prints the same warnings.test/deprecated-env.test.ts: new tests for the cases above.User impact
Only the warning text and where it is printed change. The warnings are printed to stderr through the logger, never to stdout. Permission mode, group restrictions, and enabled tools stay the same.
This changes user-visible output (warning text), so it needs maintainer review before merge.
