fix: suppress option-shaped package names in fix commands - #1493
An npm alias name is read from the lockfile and, since #1450, matched against advisories by its real name while the fix command keeps the alias. A hostile alias such as --registry=http://127.0.0.1:9/ over axios@0.21.1 therefore produces a HIGH finding whose fix command names an option: the plan prints npm install --registry=http://127.0.0.1:9/@npm:axios@0.33.0, and --fix runs it with the package manager treating it as a registry setting (argument injection, CWE-88). Confirmed against npm 10.8.2: --ignore-scripts=false flips a setting a user may have hardened, and --registry=… redirects dependency fetches for that invocation.
This change suppresses such commands rather than quoting them quoting only stops the shell splitting the token, the package manager still receives --registry=… as an option. Since npm never allows a name that starts with a hyphen, nothing valid is lost.
Behaviour:
a target whose package name begins with - produces no command and is reported as not applied. Normal names are unchanged npm install lodash@4.17.21 renders and runs exactly as before.
Tests:
unit coverage for all four package managers and both builders, and an alias case reproducing the live route: a plan is produced, findSuggestedCommandForFinding returns null, --fix spawns nothing, appliedFixCount is 0 and suppressedCount is 1.

Summary
Summary by CodeRabbit
Bug Fixes
Commands are no longer generated or run for package names beginning with -, including child packages in parent updates.
Mixed fix plans continue to generate and run commands for valid packages.
Suppressed packages are omitted from displayed command targets and summaries.
Improvements
Fix summaries distinguish suppressed packages and exclude them from runnable fix counts.
Fix-result JSON includes a suppressed-target count, defaulting to zero when unavailable.
Fix plans remain visible when all command sections are suppressed, with an explanation.
I updated fix planning and execution to suppress package names that begin with a hyphen. The runner skips those targets and reports the suppression count. Scan output includes the same count.

Summary
Command planning and filtering src/utils/package-identity.ts, src/remediation/fix-commands.ts, tests/utils/runner-option-injection.test.ts
Shared helpers identify option-shaped command package names. Fix-command generation and target matching exclude those names, including parent-update child package names. Tests cover suppressed and valid package names.
Suppressed targets and execution results src/utils/fix-runner.ts, tests/remediation/npm-alias-fixes.test.ts
Apply-command generation returns no commands for option-shaped package arguments. The runner executes only runnable targets and reports suppressed targets. Tests cover an option-like npm alias.
Plan and result reporting src/output/printers.ts, src/scan/single-scan.ts
Command summaries exclude suppressed targets from ready-package counts and report the suppression count. Scan fix-result JSON includes suppressedCount, defaulting to zero when no fix result is available.
OWASP/cve-lite-cli#1547: Changes the buildApplyCommands interface used by this PR to identify runnable targets.
OWASP/cve-lite-cli#1387: Adds structured install and parent-update arguments that this PR guards against option-shaped package names.

Thanks @S3DFX-CYBER, and welcome. You were right to chase this, and it's more urgent than the description says: since #1450 merged yesterday, a package installed under an npm alias is matched against advisories by its real name while the fix command keeps the alias. An alias named --registry=http://127.0.0.1:9/ over axios@0.21.1 gets a HIGH finding on main, the plan prints npm install --registry=http://127.0.0.1:9/@npm:axios@0.33.0, and --fix runs it with npm treating it as a registry setting. So the runner guard you added is exactly the right idea. A few things before it can go in:
When the guard drops a target, the --fix summary still counts it as applied ("Applied fixes: 1" plus the version line). Could that target be reported as not applied, with a short reason, so the output matches what actually ran?
The title and description could say what it does now, suppressing option-shaped package names, and drop the "latent" framing, since the alias route makes it reachable.

Add a --fix test for suppressed option-shaped targets.
The new tests call only buildApplyCommands and buildTargetCommand. No test sends an option-shaped package through applyFixesIfRequested, and no test checks the suppressed count. A regression that spawns a command for such a target, or that miscounts suppressed targets, would pass the suite.
Add one test to tests/fix-runner-apply.test.ts, using the existing plan, target, recordingRunner, and options helpers. The test should:
Build a plan with one direct target whose package starts with --, such as --ignore-scripts=false.
Run it through applyFixesIfRequested.
Assert that no command runs.
Assert that the applied count is 0.
Assert that the reported suppressed count is 1.
The test depends on the filter call on line 276 being corrected first.

Thanks @S3DFX-CYBER, the main fix works now. On the alias example from last round, --fix runs nothing, package.json is untouched, and the summary says Applied fixes: 0 with Suppressed (package name looks like an option): 1. A few things before it can go in:
CI is red with two failures. The new test calls tBeNull() instead of toBeNull(). And printFixModeSummary prints Not auto-applied: NaN when suppressedCount isn't set, which is what the existing summary test hits. Could the sum treat a missing count as 0, or the test pass one?
The fix plan still says 1 command group ready across 1 package and lists the target under "High severity direct fixes", with no command under it. Could suppressed targets be left out of that count, with a short line saying why there's no command?
The "looks like an option" check is written twice, once in the fix-command builder and once in the runner. Could both use one shared helper?
Small tidy-ups: one if lost its indentation, there's trailing whitespace after a {, and a couple of comment typos ("by the,", "package manager , follows").
The title and description still call this latent and say no finding is produced today. Since #1450 that isn't true. Could they say what it does now, as asked last time?

One more small one from CodeRabbit's pass on the latest commit, and it's worth taking: when every --fix target is the option-shaped kind and gets filtered out, the runner still says "Applied 0 package fixes" instead of the usual "No fixes were auto-applied" note, because the empty check looks at the targets before the filter rather than after. Checking the filtered list there, plus asserting result.note is set in the alias test, covers it. Happy to merge once that's in.
@S3DFX-CYBER I’ll review the latest changes, including the no-fixes note and the alias test. Please also check the current CI results before merging; the saved checks are not a fresh run.

## Code standards
- CI also type-checks the test tree against your branch point. Test files your pull request adds or changes must have no type errors, and no other file may gain a type error, so a source change that breaks an unchanged test fails too. Errors that already exist on `main` are the backlog and do not fail. The gate matches errors by file, error code and message, so a source change that alters a backlog error's message counts as a new error. It only sees committed changes, so commit before running it (it compares against the merge base, so a branch that is behind `main` still sees only its own changes). Fix a type error rather than silencing it: a cast, an `any` or a widened type removes the check the gate exists for.

Thanks @S3DFX-CYBER, the empty check is right now and the rest reads well. One small thing left from my last note, plus a whitespace tidy-up, then this is good to go.

Thanks @S3DFX-CYBER, the guard itself is solid. I ran a lockfile with an alias named --registry=http://127.0.0.1:9/ over axios 0.21.1: on main it prints npm install --registry=...@npm:axios@0.34.0 in the terminal, JSON, SARIF, HTML and the SBOM, and --fix hands it to npm. On your branch that string appears nowhere and --fix never calls npm for it. That's the important part, and it works.
What's left is mostly about how the skip is disclosed, plus one last whitespace bit. Since #1450 shipped in 1.41.0 this will get an advisory pointing at this PR, so I'd like it to be the version we're happy to point at.
The reason will be displayed to describe this comment to others. Learn more.
This clears the command but leaves the target in targets, so --json still lists package: "--registry=http://127.0.0.1:9/" with a normal "Direct upgrade target" reason and skipped is empty, and the HTML report says nothing at all. Could you move these targets into skipped instead, with a reason like "package name looks like a command-line option, so no command is offered"? Every output already knows how to show skipped targets, so the terminal, HTML and JSON all disclose it for free, and most of the repeated isOptionShapedName(commandPackageName(...)) checks in the printers and here can go. Keep the two checks in the fix-runner argv builders as the last line of defence.
The reason will be displayed to describe this comment to others. Learn more.
suppressedCount already means baseline-suppressed findings in the ratchet output, so a fix result saying "Suppressed" for something different will confuse people reading both. Could it be optionShapedNameCount or similar? It's always set, so it can be required rather than optional, and computed in one place instead of starting at 0 in categorizeUnappliedTargets and being overwritten.
note: "No fixes were auto-applied. `--fix` auto-applies safe direct upgrades and within-range refreshes; the remaining fixes are parent upgrades that need review. See the Suggested Fix Plan above.",

This rewords the note for every run, not just the suppressed case. I'd keep the original wording here and leave any rewording for its own PR, so this one stays about the fix.
The reason will be displayed to describe this comment to others. Learn more.
On tests: the parent-update case isn't covered end to end. The test uses a direct target, which never carries a command, so the target.command assertion passes either way. A parent-update target with an option-shaped child would pin it. Also nothing checks the disclosure line in the terminal or the count in the fix result; once the skipped move is in, an assertion that the target lands in skipped with that reason covers most of it.
