What changed and why

Scanning a parent directory with both npm lockfiles in one subfolder selected package-lock.json, even though npm installs from npm-shrinkwrap.json. A vulnerable shrinkwrap beside a clean package-lock therefore reported no findings and passed --fail-on high.

Prefer shrinkwrap during nested discovery, matching root selection for the npm pair. The ordered npm filenames live in one shared constant used by the root and nested lists and the npm lockfile helper. Document that nested shrinkwrap now also outranks Bun, while root detection prefers Bun; the relative order of the other lockfiles stays unchanged.

Use the shared npm lockfile helper for override context and diagnostic metadata. Shrinkwrap-only projects are recognized as npm; npm override package names and versions, debug lockfile version, and workspace link counts come from the shrinkwrap when both npm files exist. An invalid shrinkwrap reports its parse failure instead of falling back to a stale package-lock.

The debug environment reports npm's lockfile version only when its detected package manager is npm, so a mixed-manager project cannot mislabel the npm version as pnpm, Yarn or Bun metadata.

Cross-manager override alignment remains separate in #1497, as requested in review. Existing package-manager detection order is unchanged.

Closes #1494

Verification

  • npm run lint:tests and npm run build passed.
  • npm test -- --runInBand: 204 suites, 3,091 tests passed, using the freshly synced local advisory database.
  • node scripts/typecheck-changed-tests.mjs origin/main: all six changed test files pass.
  • Focused diagnostic unit and CLI coverage: 21 tests passed.
  • The nested CLI regressions use deterministic offline advisories, verify the high gate with and without an npm declaration, and verify that a malformed nested shrinkwrap fails with the selected file's path instead of scanning its valid sibling package-lock.
  • Reproduced the issue's real axios@0.21.1 / clean is-number@7.0.0 fixture: scanning the parent selects shrinkwrap, detects the high finding, and exits 1, with or without the npm declaration.

Summary

Summary by CodeRabbit

  • Bug Fixes
    • npm shrinkwrap files now take precedence over package lock files in root and nested projects.
    • Scans and project details consistently use the selected npm lockfile for package information and lockfile details.
    • Invalid shrinkwrap files no longer cause scans to fall back to a sibling package lock file; scan results instead reflect the shrinkwrap parsing issue.
    • Lockfile details are reported only for the detected package manager.

Nested scans and npm-related readers now select npm-shrinkwrap.json before package-lock.json. Invalid shrinkwrap files produce errors or null diagnostic values instead of falling back to a sibling package lock.

Changes: Nested npm lockfile selection

Layer / File(s) Summary
Lockfile selection and nested scan
src/constants.ts, src/utils/npm-lockfile.ts, src/utils/file.ts, tests/utils/file.test.ts, tests/parsers/load-packages.test.ts, tests/e2e/nested-shrinkwrap.test.ts
The npm lockfile order puts shrinkwrap before package-lock, and nested selection uses that precedence. Tests cover selected package data, vulnerable findings, and invalid shrinkwrap handling.
Override context and npm lockfile reading
src/overrides/context-builder.ts, tests/overrides/context-builder.test.ts
The override context detects and reads the discovered npm lockfile. Tests cover shrinkwrap metadata and invalid-file handling.
Debug lockfile diagnostics
src/utils/debug-bundle.ts, tests/utils/debug-bundle.test.ts, src/utils/debug-project.ts, tests/utils/debug-project.test.ts
Debug readers use the discovered npm lockfile for version and link-entry data. Tests cover shrinkwrap precedence and null values for invalid files.

Full details: Description check

Explanation

The description includes the required What changed and why section, explains the behavior and implementation, and references issue #1494 with Closes #1494. The additional verification section is relevant.

Full details: Linked Issues check

Explanation

Directly linked issue #1494 has four coding requirements. (1) A nested folder with both npm lockfiles scans npm-shrinkwrap.json. In src/constants.ts, LOCKFILE_PRIORITY_NESTED now starts with the shared NPM_LOCKFILE_NAMES tuple, which lists npm-shrinkwrap.json before package-lock.json. The PR summary and the tests (tests/e2e/nested-shrinkwrap.test.ts, tests/parsers/load-packages.test.ts, tests/utils/file.test.ts) cover the vulnerable high-severity fixture under --fail-on high. (2) Root and nested selection agree for the npm pair. LOCKFILE_PRIORITY_ROOT and LOCKFILE_PRIORITY_NESTED both use NPM_LOCKFILE_NAMES, so shrinkwrap ranks ahead of package-lock.json in both lists. (3) Override context uses the shared helper. findNpmLockfile in src/utils/npm-lockfile.ts checks NPM_LOCKFILE_NAMES in order. src/overrides/context-builder.ts uses it for npm detection, package names and versions, and parse errors. Tests cover shrinkwrap-only projects and an invalid shrinkwrap that reports OA001 instead of falling back to package-lock.json. (4) The debug bundle treats shrinkwrap as the npm lockfile. src/utils/debug-bundle.ts reads the lockfile version through findNpmLockfile and reports it only when the detected package manager is npm. src/utils/debug-project.ts uses the same helper for link counts. Tests cover both. The issue asks to leave other cross-list disagreements, such as bun.lock, unchanged. The nested relative order of package-lock.json, pnpm-lock.yaml, yarn.lock, and bun.lock is kept. Because shrinkwrap must now precede package-lock.json and package-lock.json still precedes bun.lock, shrinkwrap also precedes bun.lock in nested discovery. The PR states this change. I did not read the test file contents. The test coverage claims rest on the diff summary and the PR description. The PR reports test runs. I did not run them.

Full details: Out of Scope Changes check

Explanation

The changed source files connect to #1494. src/constants.ts centralizes npm lockfile order and documents the nested precedence. src/utils/npm-lockfile.ts adds the shared helper. src/overrides/context-builder.ts, src/utils/debug-bundle.ts, and src/utils/debug-project.ts replace package-lock.json-only reads with the helper, as the issue requires. src/utils/file.ts changes only a documentation comment. The test files cover the requested behavior. The PR does not change package-manager detection order. Cross-manager override alignment is deferred to #1497 and is not implemented here. The one behavior change beyond the npm pair is nested shrinkwrap ranking ahead of bun.lock. It follows from the required shrinkwrap-before-package-lock order while keeping the other nested pairs unchanged. The PR discloses it. I judge it related to #1494, not unrelated. I did not read every changed file in full. This assessment relies on the diff summary and the targeted reads of src/constants.ts and src/utils/npm-lockfile.ts.

Full details: Closes Keyword Matches Scope

Explanation

The body uses Closes #1494. The issue asks for nested shrinkwrap selection and the high-gate regression, matching root and nested npm precedence, and shrinkwrap-aware override/debug metadata. The PR delivers those items. However, the issue also says to leave other precedence differences, including the bun.lock position, unchanged. The base nested order places Bun fourth, while the PR changes it to fifth and makes shrinkwrap outrank Bun (src/constants.ts, LOCKFILE_PRIORITY_NESTED). Therefore the closing keyword exceeds the issue scope.

Resolution

Use Refs #1494 unless the issue scope is updated. If this PR must close the issue, preserve the existing Bun cross-manager precedence and implement the npm pair preference as a targeted change, with regression coverage for both behaviors.

Nitpick Add a scan-level case for an invalid nested npm-shrinkwrap.json.

11-18: 🎯 Functional Correctness | 🔵 Trivial | ⚡ Quick win

Add a scan-level case for an invalid nested npm-shrinkwrap.json.

The new behavior depends on this path. A broken shrinkwrap should fail the scan. It should not silently scan a sibling package-lock.json. Right now, a regression that added that fallback would still pass every scan test, because the e2e suite only writes valid shrinkwrap JSON. The parser test for invalid JSON covers only package-lock.json. The debug-bundle test covers the invalid shrinkwrap case, but only for debug metadata.

I would add a case to tests/e2e/nested-shrinkwrap.test.ts. It should write {broken to app/npm-shrinkwrap.json, keep the valid app/package-lock.json, and expect the Failed to read error for the shrinkwrap path.

Add an invalid nested shrinkwrap case to the scan-level tests in the
nested-shrinkwrap test suite: write malformed JSON to app/npm-shrinkwrap.json,
retain a valid sibling app/package-lock.json, and assert that the scan fails
with a “Failed to read” error identifying the shrinkwrap path. Do not allow the
sibling lockfile to mask the parse failure.

Thanks @vianmangal, that was fast. On the #1494 fixture the nested scan now reports the axios high and exits 1, with and without packageManager, and on main it exits 0. The override context and debug bundle both follow the shrinkwrap now (main's --check-overrides reported an axios finding while saying the axios override target wasn't in the tree), and nest, analog, workspace, yarn-berry and bun-workspace scan identically. Approved.

On CodeRabbit's thread about override detection checking pnpm first: it's right, but that mismatch already exists at the root on main, so I'd keep it out of this PR. Could you reply on the thread saying so and resolve it? I've filed it separately as #1497.

Two small optional ones: the comment above the nested list could say that shrinkwrap now also beats bun.lock there, which root doesn't do, so the next person reconciling the lists sees it. And could the two npm lockfile names in the new helper come from the shared constant, so the shrinkwrap-first rule is written down once?

Make the debug bundle package manager label follow the scanner's root lockfile choice.

For a project with npm-shrinkwrap.json and pnpm-lock.yaml and no packageManager field, environment.json reports pnpm. The scanner and the override audit read npm-shrinkwrap.json. Diagnostic reports built from this bundle can name the wrong manager. Apply the same root-lockfile selection in detectPackageManager() in src/utils/debug-bundle.ts. Keep the bun.lockb check, which findRootLockfile() does not cover.

Update detectPackageManager() in the debug-bundle flow to use the same
root-lockfile selection as findRootLockfile(), so its reported manager matches
the scanner when multiple lockfiles are present. Preserve the existing bun.lockb
check, which findRootLockfile() does not cover.

Minor follow-up Label the npm lockfile version in the debug bundle.

7-9: Minor · Functional Correctness · Low value

Label the npm lockfile version in the debug bundle.

For a project with pnpm-lock.yaml and npm-shrinkwrap.json, environment.json shows packageManager: "pnpm" next to the shrinkwrap's lockfileVersion. That number belongs to npm's file, not pnpm's. Report lockfileVersion only when the detected manager is npm, or rename the field so it names its source file.

Thanks @vianmangal. Both small ones are in: the npm pair is written down once and shared by both lists and the helper, and the nested list's comment now says the shrinkwrap outranks bun.lock there. Scoping the debug bundle's lockfile version to npm is a good catch too.

On the merge with current main the suite passes (204 suites, 3,099 tests) and the build is clean. Putting package-lock.json back ahead of the shrinkwrap in the nested list, letting the debug bundle report the npm version for any manager, or pointing the override context back at package-lock.json each fails the matching new tests. Approved.

fix(parsers): a nested npm-shrinkwrap.json loses to package-lock.json, so a vulnerable tree scans clean
