Why

The deprecated-env review (main fd8f087) found that the docs still steer users the wrong way:

  • Replacements for USE_GITLAB_WIKI / USE_MILESTONE / USE_PIPELINE were written without core (GITLAB_TOOLSETS=wiki). An explicit GITLAB_TOOLSETS list replaces the default instead of merging, so following that advice silently drops the core tools.
USE_GITLAB_WIKI=true        -> core + wiki
GITLAB_TOOLSETS=wiki -> wiki only (core dropped)
GITLAB_TOOLSETS=core,wiki -> same as the legacy flag
  • Client guides (Codex, Claude Code, Copilot, Cursor, JSON clients, OAuth setup) still recommended GITLAB_READ_ONLY_MODE / USE_*, or shipped "GITLAB_READ_ONLY_MODE": "false" in copy-paste examples. Once feat!: remove deprecated env vars and CLI flags #786 lands, copied configs like these would stop the server from starting.
  • server.json, smithery.yaml, docker/docker-compose.yaml, DOCKERHUB.md, and cli-arguments.md listed deprecated settings without marking them deprecated.
  • Removal timing said "future major version" in some places and "next major" in others.

Changes (docs only)

  • Every replacement now includes core: GITLAB_TOOLSETS=core,wiki, core, milestones, core, pipelines. The Docker examples use core, wiki, milestones, pipelines. Each one notes: if you already set GITLAB_TOOLSETS, append the toolset to your existing list instead of replacing it.
  • USE_PIPELINE replacement also lists GITLAB_TOOLS=validate_ci_lint,validate_project_ci_lint, because USE_PIPELINE exposed those two tools and they live in the ci toolset (matches deprecated-env.ts).
  • Client docs: GITLAB_READ_ONLY_MODE -> GITLAB_PERMISSION_MODE=readonly, USE_* -> GITLAB_TOOLSETS. Removed the "GITLAB_READ_ONLY_MODE": "false" lines and checked that the JSON still parses.
  • server.json / smithery.yaml: fields kept, and descriptions now say deprecated and name the replacement. docker-compose.yaml passes GITLAB_PERMISSION_MODE / GITLAB_TOOLSETS / GITLAB_TOOLS instead of the deprecated vars. DOCKERHUB.md and cli-arguments.md mark the deprecated rows.
  • README + 3 translations kept in sync (CLI args list, toolset note, Docker examples).
  • Removal timing unified to next major (v3.0.0), including the Unreleased CHANGELOG "Deprecated" entries.
  • docs/tools/* changed only through scripts/generate-tool-docs.ts + npm run docs:tools (registry is still the source of truth).

User impact

None at runtime. Users who copy the docs now keep core and stay off the variables that #786 removes.

Tests

  • npm run check:skill-sync: in sync
  • npm run docs:tools re-run: no further diff (generated docs match the generator)
  • npx tsc --noEmit -p tsconfig.json: pass
  • server.json JSON parse and smithery.yaml / docker-compose.yaml YAML parse: pass
  • git diff --check: clean

Notes

  • smithery.yaml commandFunction still maps gitlabReadOnlyMode to GITLAB_READ_ONLY_MODE. The field is kept on purpose, and only its description is marked deprecated.
  • Overlaps feat: add explicit opt-in gitlab_api_request tool (#804) #813 in scripts/generate-tool-docs.ts, docs/tools/index.md, and skills/gitlab-mcp/SKILL.md. Whichever merges second needs a rebase plus npm run docs:tools.

Summary by CodeRabbit

  • Documentation
    • Clarified that legacy read-only, allowed-groups, wiki, milestone, and pipeline settings are scheduled for removal in v3.0.0, and documented their replacements.
    • Explained that explicitly configured toolset lists replace the defaults; guidance now recommends adding required toolsets and tools to existing lists, including pipeline validation tools.
    • Updated setup examples and OAuth scope guidance to reflect permission modes and tool configuration.
    • Documented current permission mode and tool settings in Docker Compose guidance while retaining legacy settings for compatibility.
📝 Summary
📝 Summary

Walkthrough

Documentation marks legacy read-only and feature-toggle settings for removal in v3.0.0. It describes permission-mode, toolset, and tool replacements, updates deployment and client examples, and clarifies explicit toolset-list and OAuth-scope guidance.

Configuration migration

Layer / File(s) Summary
Deprecation guidance and generated instructions
CHANGELOG.md, docs/configuration/environment-variables.md, docs/getting-started/cli-arguments.md, docs/tools/index.md, scripts/generate-tool-docs.ts, docker/DOCKERHUB.md, server.json, smithery.yaml
Deprecation notices specify v3.0.0 as the removal point and identify replacement settings. Generated tool guidance includes replacement toolsets and pipeline validation tools.
Toolset migration instructions
README.*, docs/tools/*, skills/gitlab-mcp/*
Tool guides and README variants document core-inclusive toolset settings and advise appending values to existing explicit lists. Pipeline instructions identify the two validation tools.
Configuration and OAuth examples
docker/docker-compose.yaml, docs/auth/oauth-setup.md, docs/clients/*, README.*
Compose guidance adds replacement environment variables and retains legacy variables for existing settings. OAuth and client examples replace or remove legacy settings. README OAuth scope descriptions use the effective readonly permission mode as the condition for the default read_api scope.

Addressed in c0d42d4: CLI tables/README migration now show --toolsets/--tools, and USE_PIPELINE guidance says to append lint tools to an existing GITLAB_TOOLS/--tools.
Not changed: Smithery gitlabPermissionMode (new config contract, out of scope for a docs PR); pt-BR double punctuation (inside code spans); MD028 (intentional separation); integration-test failure was a Docker Hub 504, unrelated.

Dropping the old Compose keys silently turns readonly deployments into
full access and drops USE_* tools. Docker and skill guidance now say to
append the CI lint tools instead of replacing GITLAB_TOOLS.

Cursor CLI review (serious issues only)

No serious issues. This change does not alter tool execution, auth, or stored data.

The documented replacements match the tools those legacy flags actually expose. USE_GITLAB_WIKI=true, USE_MILESTONE=true, and USE_PIPELINE=true were compared with GITLAB_TOOLSETS=core,wiki, core, milestones, and core, pipelines plus GITLAB_TOOLS=validate_ci_lint,validate_project_ci_lint. The symmetric difference was empty. discover_tools stays on the default list because the server adds it back after filtering.

USE_*=true
  -> default core + that flag's tools
GITLAB_TOOLSETS=core,<id> (+ two lint tools for pipelines)
  -> same exposed names

docker-compose.yaml forwards GITLAB_PERMISSION_MODE, GITLAB_TOOLSETS, and GITLAB_TOOLS. An unset value becomes "". getConfig treats that as unset, so permission mode stays full and toolsets stay on the default core set. It does not throw and it does not drop core.

smithery.yaml drops default: false on gitlabReadOnlyMode. The command function sets GITLAB_READ_ONLY_MODE only when the field is present. Omitted and "false" both leave read-only off. Only "true" enables it.

VERDICT: APPROVE
